I think there are two possibilities, 1) miles gonna be the main villain here because when we consider the nature of these Spider-men, women or others ( i mean good ones of course), they never do anything that's wrong like in every situation even if to attain a better future. So my point is miles may not want to do the right thing here OR 2) maybe other spiders got mind controlled by Spiderman 2099 and want them to do the wrong stuff and miles saves the day and so on.

One thing I found confusing, tho it makes sense mostly was the “physics conform to the universe you’re in” bit, bc wouldn’t that mean Spider-Man Noir would become in color and Spider Ham wouldn’t have cartoon physics capabilities in Miles’s universe…like I see the evidence of what you’re trying to say, the rule you’re suggesting just doesn’t seem to apply anywhere else.
